I have a pair of 6.5" Alpine type R's but one of them is stuffed. Whenever there is a punchy mid bass or mid the speaker "toots and flutters", thats the best way i can describe it.

This happens when running them off any amp. I tried bech testing them using an amp and another device that you can control the output frequency with but nothing showed up, it was untill i ran music through them that the problem surfaced.

so whats wrong and how can i fix it? I realise it will be a problem with the speaker, can it be re-built?

it can, at a cost, email alpine and ask them, sounds like it needs reconing or it has a burnt voice coil!
