Just wondering on the ECU side of things, how to get around the torque reduction stuff. Obviously there's the resistor fix, but what are my other options? Will a manual ECU fix the problem, or does it have it's own TCM? What about an A9L ECU from a stang? That's their manual ECU, A9P being the auto one?

Yes manual ECU will fix the problem.
A9L will too obviously.
The manual ECUs won't be expecting any signal from the auto TCM, so they won't reduce torque if they aren't getting it.

s**t hot mate. I think the A9L will be a lot easier to get than a manual XR ECU.

There may be other mustang ecus on ebayworld that you can use on a stick car. A9Ls are very popular and attract alot of attention but again, there may be other manual catchcodes out there that everyone with tweecer don't want.

Was going to go Tweecer anyway so A9L is a bonus.
