I have an EF Futura both key fobs work but not together, meaning if you program one of them the other stop working. If you re-program that one the other stops. Both light up, new bats in them, cleaned the works and both are identical.
Any suggestions.

Your not programing them correctly.
You have to transmit ALL remotes in one programming. IE: Enable learn function, press a button on "Remote 1", wait for the sequence, Then press a button on "Remote 2". Do this for ALL remotes (upto 4), THEN simply switch the ignition off.
