Hey mate.

There's a resistor trick you can do that tells the ECU it's always in drive or park, can't remember which gear. that's the usual way to go with the auto ECUs behind a manual.

The other option would be to get a TI Performance J3 chip, probably a more reliable option for long term reliability. certainly more costly.

Have a read of this guide posted by Voxace.

The running rich could be a vacuum leak or bad sensor possibly MAP or IAT.

Maybe check your heater tap, it's pretty easy to disconnect that vacuum line while you're working in that area and easy to miss putting back on when you're done.

Check your alternator is producing charge.

if it's not then check the alternator globe in your dash, if it's blown i don't think the alternator will kick on.
If you've swapped it with an LED then that will cause the same result as a blown globe unless the LED is paired with a resistor to create the right resistance for excitation.

With your key on and engine off the alternator light in the dash should illuminate.

never really understood the resistor trick thing, havent done the swap on an I6 but the EBII-ED V8's, when you change the box, unplug the auto trans harness, plug in the manual one and everything works fine

If you don't use the manual gearbox loom you need to use a resistor to tell the ECU it's in park otherwise you can't start the car.

if you've got the box and pedal assy, etc from a donor car..... why not grab the loom?

I'm not debating if you should use the manual loom or not given the chance.

Just saying why modifying the auto trans loom is necessary in some cases.

I also think it's less about the loom and more about the ECU.
