I had a similar problem recently where I started the car, it ran fine but there was no sunroof, a/c fan & power windows (the accessories functions). I then turned the car off thinking that it just had some sort of hissy fit and it then wouldn't start after that either, all I had was reds, no accessories & no start. An auto elec came over and mucked around with it for about half an hour and tightened the connections on the rear of the ignition barrel, charged me $60 and it hasn't missed a beat since.
Alternatively, it may be worth putting another BEM in place of yours to try that out (if you fancy pulling the dash to pieces).
