G'day there, just a quick question: is it possible to put an ecu from a sedan (EL I6) into a wagon (EL I6)

The reason I ask is that the diff ratios are different. Wagin = 3.23

seedan = 3.08 or 3.45

Would the different ratios stuff up the ecu's "thinking"?

No issue with that. Diff gears has effect on the ecu.

Incorrect if its for Auto the shift point will be slightly out.

So, basicaly what you are all saying is that I can't put a sedan ecu into a wagon?
