Can you fit upper arms the wrong way (rear eyes to front) ??
Being a wagon/ute man, it's not a problem. :P

Yeah you can, it happened to me on my ghia, doesn't affect the suspension in any way other than the S bend rubbing on the spring housing when you go over speedbumps.
In your case, they've probably got the EL XR arms in, and fitted with the bend in the arm to the front. If your pinion angle is now correct, then that's likely. Problem is now the upper arm is binding with the axle tube.

I'd say prolonged driving with the pinion angle like it initially was would also twist and bind the watts linkage as well - then they'd f*ck that up by fitting the wrong diff hat to fix it.

Along with that thread you found - this covers it quite well also: http://www.trueblueford.com/ELsuspension_changes.html .

Had a similar experience on another car I owned immediately after having an alignment done. The two bolts holding the front upper A-arm were not tightened properly, so they slid in their adjustment slots in the middle of a moderate-G's bend. It went from full negative camber to full positive camber mid-turn - exciting! Could've ended badly for me, but the suspension shop didn't seem too worried. I trust nobody now. Do as much as I can myself, and check everyone else's work.

Similar thing happened in my au. New trailing arms were fitted back to front, the top trailing arms are longer on one end than the other. They are probly sitting on the spring seat. Does it feel really firm in the back while you're driving?

All sorted now, the upper arms were put in backwards/upside down..

Pedders Booragoon fixed it for me for free, the other pedders got a verbal a** kicking apparently.. lol

I had the boys at Cannington fit me up a rear swaybar a while back, and after nearly 2 years of a strange knocking noise in the rear I discovered that they had put in the wrong swaybar (EF instead of EL)

Was the knocking on one side only or on both? I've got a lowered EB Fairmont and the left rear knocks going uphill turning right under acceleration - and pretty much under those circumstances only.

Had the car up on stands tonight and can't see anything obviously wrong - both sides look the same visually and no obvious places where things are rubbing / beating each other to death.

It sounds like vibration or a bad bearing but there's no wheel shake or looseness that might indicate a shot bushing or wheel bearing.

Bloody weird, but there is an extra sway bar in the back so I'm wondering if it could be the wrong bar or fitted incorrectly.

I'm missing a boot rubber and thought it might be that when the chassis flexes but the sound is definitely coming from under the left rear, not the boot.

Just got it 5 weeks ago and it was already lowered - monroe gas shocks and king springs - I think they're lows, not super lows though (still some room between tyre and guard)

Would yours knock on one side or just knock in general?

Have had a mechanic mate take a look twice now.
Checked wheel bearings and diff - no obvious issues.
Found a missing bracket on the brake line / abs hoses just to the rear of the fuel tank so we put a new bracket in.
Greased rear sway bar / stabiliser that's attached to the back of the diff.

Still knocks - absolutely mystified as to what's causing it so far

I know you said left rear but It's not the exhaust hitting the diff housing is it?
